Some thoughts:
1) Read the Acro6 Pro Help File re: Catalog:
Help > Complete Help > Contents > Searching... > Cataloging...
There is some text under Catalog Preferences which talks about Catalog and ISO compatibility and says:
Other Catalog Preference options include indexing Adobe PDF documents located on separate drives, enabling logging of the indexing process, and forcing ISO 9660 compatibility. Forcing ISO 9660 compatibility is useful when you don't want to change long Adobe PDF filenames to MS-DOS filenames as you prepare documents for indexing. However, you must still use MS-DOS filenaming conventions for the folder names (8 digits or fewer) even though this isn't necessary for the filenames.
There is also a check box in Acro6 Pro re: Catalog and ISO if you go to Edit > Pref > Catalog.
2) Acro6 Mac can't read Acro5 indices. I believe that Adobe updated their search technology to work on OS X and therefore they couldn't migrate the Acro5 search engine forward (think I read that somewhere). Therefore, Acro6 Mac can only read Acro6 indices but Acro6 Win can read older indices.
