Let AE handle your alphas!
Bring in your Photoshop layers into AfterEffects.
Go to Composition -> Save Frame As -> File (or Command-Option S on Mac)
Save out a frame as Targa (or any still format that supports alphas). Make sure you use Straight (Unmatted) alpha on your Output Setup.
You'll get a image perfect for importing into any NLE with correct alpha and fill (with no fringing or white drop shadows)
