I'm a little confused, but it sounds like you are running your movies through two rounds of compression. You are rendering your AE project as two streams of Pinnacle DV25 video (one for RGB, one for Alpha). Now why are you running those two streams you just rendered through AE again?
You said you render movies using the Pinnacle DV25, but there's no module choice to render with the Pinnacle DV25 codec? That's the part I'm not following clearly. It could just be me.
